Kyoto to Nara
If you hold a JR Pass, take the Miyakoji rapid and stop thinking about it. If you do not, Kintetsu is worth a look purely because Kintetsu-Nara Station sits closer to the park than JR Nara does.

The station difference is the whole decision
Both lines reach Nara, but not to the same place. Kintetsu-Nara Station is about a five-minute walk from Nara Park, the deer and the approach to Todai-ji. JR Nara Station is roughly a further fifteen minutes on foot, or a short bus ride.
On a day trip that difference is thirty minutes of walking round-trip, which matters more than the fare gap. With a JR Pass the JR route is free and the walk is a fair trade; paying cash, Kintetsu usually wins.
Doing it as a day trip
Nara is the classic half-day from Kyoto, and 45 minutes each way makes it easy. The core — Todai-ji's Great Buddha, the deer park, Kasuga Taisha's stone lanterns — fits comfortably in five or six hours at a walking pace.
Go early. The deer are calmest in the morning, Todai-ji is quietest before the coach parties, and the light through the lantern paths at Kasuga Taisha is better. Full plan in the Nara day trip guide.
Coming from Osaka instead
Nara sits between Kyoto and Osaka, so it works as a day trip from either. From Osaka the JR Yamatoji rapid runs from Osaka Station and Kintetsu runs from Namba.
