Tokyo to Kyoto
Take the shinkansen. Tokyo–Kyoto is the one Japanese route where the train is faster than flying door to door, and the price gap only matters if you are on a strict budget — in which case the night bus, not the plane, is the alternative.

Nozomi or Hikari — the only real decision
Both are shinkansen on the same line, and the fare difference is trivial (¥14,000 against ¥13,900). What separates them is frequency and eligibility.
Nozomi runs every few minutes and stops least — 2h15. Hikari runs roughly hourly, makes a few more stops, and takes 2h40. The nationwide Japan Rail Pass includes Hikari and Kodama outright. It no longer excludes the Nozomi — since October 2023 holders can ride it by buying a supplementary ticket, priced by section, which is ¥4,960 for Tokyo–Kyoto.
So a pass holder is really choosing between twenty-five minutes and ¥4,960. Most people should take the Hikari: it is the same line, the same seats, and the difference is one stop-and-start. If you are paying cash, take whichever leaves first, which will almost always be a Nozomi.
Reserved or non-reserved
A non-reserved seat saves a few hundred yen and is fine outside peak periods. Reserve if you are travelling on a weekend, during cherry blossom season, over New Year, or across Golden Week — those are the times non-reserved cars fill and you stand for two hours with luggage.
The luggage rule catches people out. On the Tokaido shinkansen, baggage whose combined length, width and height exceeds 160cm requires an oversized-baggage seat, reserved in advance at no extra charge. Turning up with a large suitcase and no reservation can mean a fee. Most check-in suitcases are under the limit; the very large ones are not.
What the ride is actually like
Sit on the right-hand side heading to Kyoto (window seats E in an ordinary car) for the Mount Fuji view, roughly 40 minutes out of Tokyo. It is clear in winter and often hidden in summer haze.
Buy an ekiben on the platform or in the station before boarding — eating on a shinkansen is normal and expected, unlike on local trains. There is no food service worth waiting for.
Does a rail pass change the answer
For a one-way Tokyo–Kyoto trip, no: the nationwide pass costs several times a single fare and you would need a lot more travel to break even. Put your real route into the JR Pass calculator — on most first trips, point-to-point tickets win, and the calculator says so.
